Livingston set up a Scottish Cup tie with Partick Thistle or Dunfermline with a comfortable victory.
Steven Craig slammed in from 16 yards after just four minutes when he ran on to a clever Colin McMenamin cut-back.
Cowdenbeath's David Bingham shot wide from close range and the home side moved further ahead when Graham Dorrans crossed for McMenamin to head home.
The visitors' Paul McQuade missed a second half one-on-one, while Livi's Liam Fox clipped the bar with a shot.
